I was looking online for 3D chess engines, after seeing a few nice threads on 3D chess variants on chess.com.
But other than projects that present a nice 3D GUI but are essentially 2D, I did not find it yet. Which is surprising or I just didn't look hard enough.
Are there any 3D variant engines?

The number of board cells is more important than the dimension. Boards of any dimension can be represented as 2d or even 1d boards, if these can be large enough.
