Interesting, because I also felt that Komodo (earlier versions) responded better to HT On than Stockfish.

If authors of Komodo do not change fundamentally the Komodo's SMP codes the newer Komodos behave the same mode.

Over clocking and hyper threading uses the remaining resources of a CPU.

Overclocking (OC) just runs a CPU faster, it does not consume any remaining resources. The only resource consumed by OC is electricity, and thus OC produces more heat to evacuate.
Hyperthreading (HT) makes usage of remaining computation units that are available to run other threads. It may or not consume more electricity.
Whatever, OC and HT are two different things that should not interfere between them.

Things are not that simple as you put it.
They are both definitely related.
For instance, there isn't much point turning on HT in an already overclocked PC (except for Komodo).
The threads are already being used thoroughly in an OC PC, so there is no point in turning on HT.
Maybe Szabo can explain it better...

I can't recall exactly, but I think it is something specifically in the design of these CPUs. Of course even in the past with Intel, turning on HT on an already heavily clocked CPU could cause instability and excess heat.

Also, Chess is not just Science, it is also ART !
There's a lot more going on than just simple Logic.
That is why people who think they can simply use scientific and mathematical methods to solve Chess will NEVER succeed.
(That's a swipe at all the Chess Programmers here who think they know more about Chess than the non-Programmers here who simply love chess !)
That is why when one World Champion arises who thinks he knows all about Chess, another arises a few years later to beat HIM !...and he will be beaten by another a few years later and so on..
Chess is the Eternal Game.
