It affects the endgame which is part of the whole game, isn't it? Of course I don't know by how much it changes the overall playing strength but if you make the two 1.1 versions play against each other you expect the later version to beat the other.

If I had started a new tournament in the morning, our list would include an engine which is weaker than what others experience. Or should I discard my results and start over?

sure, i just uploaded it. it's not tested but i used the same compilation process as last time, there shouldn't be any problems.
