I did a few 500 game tests using Fritz 15 Monte-Carlo mode, which although way too short seemed to confirm your results. Rather to my surprise, even with White getting 1e4 and 2d4 and still White to move, he came out slightly behind with Black getting draw odds; maybe this would be fair in real timed games. But with the c2 pawn missing from the startposition and White getting the draw odds, Black came out slightly ahead. Yet the White eval for the first position after a minute or so in infinite mode was roughly twice the Black eval in the second using the same (Fritz 15) engine as was used for the MC playouts. Can anyone suggest some principle that would explain this or some way to improve eval based on this result?
Maybe the first principle is to use Komodo for seeing the eval :). When I played the handicap, I built an opening 4-mover book with Komodo on 2 threads, then I played Komodo-Stockfish 1s/move from this book, getting the White/Black performance in 400 or so games. I think my shoot-out is more reliable, but Fritz 15 Monte Carlo is not bad (probably draw rate is deflated).

Some scaling properties:

Doubling time control at game at 60''+0.6'':
Regular Chess ~ 100 Elo points
Theban Chess ~ 80 Elo points:
Score of K 120 vs K 60: 207 - 114 - 79 [0.616] 400
ELO difference: 82.28 +/- 31.19

Very little increase in draw rate with time control at 100X factor in time:
6''+0.06'': 17%
600''+6'': 18%

No Elo rating compression:
6''+0.06''

It would be awesome to compute or estimate higher perft values.

I will try to make Deuterium play this variant correctly.

What gui did you use? or perhaps cutechess-cli.
If you want to tune your eval to beat Stockfish and maybe even become the Champion in my list, here are 2 VLTC games on 8 threads Komodo against Stockfish reversed color from the initial position. Arena 1.1 accepts this game, and I took 5400s + 30s VLTC time control. Both were won by Komodo, as Black and White. Stockfish seems unable to activate its Knight as White, and help its Queenside pawn majority. As Black, it doesn't know that it should either press with King attack or at least not allow White Knight to help convert its Queenside pawns.

One more thing to note about this game is that before promotions, which usually occur just in the late endgame, it contains no gliders. Gliders bug me in regular Chess, I cannot seem to grasp the whole board. I presume that this game is easier for humans, who on local tactics are doing better, and strategically are much stronger than in tactics. I would not be surprised if before engines, some strong human can show how to play this game, and maybe even solve it in a verdict "White win" or viceversa.

Another thing to note is the historical accuracy not only of the starting position, but in gameplay, with Theban and Spartan wing unablacedencess playing a crucial role, like Pelopidas and Epaminondas planned for. Similar problems occur to that which occurred to the commanders on the field.

It seems like white has to resist the king-side attack without the king running away from the king-side, and black would also try to hold the passer of white in queen-side. A massive pawn storm from black is dangerous but white king has to stand on its position to block those storming pawns.

Yes, and here is another example, this time in faster game:

After Black pawn storm on King-side and attack on the King, White has to give up its Knight in order to avoid being checkmated:

So, there are resource for Black onslaught, if White does little to prevent it on the King-side. One of the wings can become irrelevant, and generally there is a competition between each's strong side.

Basically I change the starting position and the starting set of pieces, the rest being the same (almost, there are rules for first rank pawns). Many engines will refuse to play with pawns on the first rank or with more than 8 pawns, but there are _chess_ engines which do play this game, most of top engines (Houdini is a notable exception), although they are not built and tuned to play it. Also, the starting position is not legal in regular chess.

The starting position is:
[D]1p6/2p3kn/3p2pp/4pppp/5ppp/8/PPPPPPPP/PPPPPPKN w - - 0 0[/D]

Spartans are white, in their standard formation, having the King (always on the right wing in Sparta), a Knight (Hippeis), and 14 pawns, a homogenous phalanx. (Note an inaccuracy in "Spartan Chess", Spartans never had both Kings in a field battle.)

Thebans are black, in their formation of Pelopidas and Epaminondas against the Spartans. The King and the Knight (Sacred Band) are on the left flank, the 12 pawns are forming a deep column opposing the Spartan King, and the phalanx in echelon formation.

These two formations are pretty historically accurate, with Thebans in numerical inferiority (12 pawns against 14).

Rules, pieces and moves are all the same as in the standard chess (aside first rank pawns, which are illegal in regular chess).

Championship results 2014 and 2016 played in my garage were won by Stockfish. This year, the clear winner is Komodo 10.4. Also, this year, two new top engines can participate, as they now accept this variant, Deep Shredder 13 and Fire 5.

Previously, in 2014 and 2016, the title was won by Stockfish. To remark good performance of Komodo, Andscacs and Hakkapeliitta. For this yest I built an opening book of several hundreds openings (I can upload the EPD file if some want it). The game is balanced White-Black, with very few Draws. The scaling with 10x increase in time control doesn't indicate that the game may become unbalanced or that the draw rate goes much higher with time control. The ratings don't compress. To very high depths Komodo 10.4 seems to give high diminishing advantage for White of 0.88. It seems Komodo 10.4 to depth 42 (about 7 hours on an i7 4 core machine) doesn't solve this game or goes to some extreme, it is not that easy for engines.

New engines, new champion, again Stockfish, and pretty decisively so. First I ran a RR of 4500 games between top 10 engines admitting Theban variant at STC (10'' +0.1'') It was used as rating list and to decide the two finalists. As before, the two finalists were Komodo (11.2.2) and Stockfish (260817 64 BMI2). The final of 100 games at LTC (10 minutes + 6 seconds increment) between the two was a categorical win for Stockfish:
+54 -26 =20

Here is the brand new rating list and stats at STC 10''+ 0.1''. There are very few draws (9%) and the game is very balanced, 51% performance for White, 49% for Black. These properties are valid for LTC too. The draw rate increases very slightly, White-Black performance remains very balanced, rating compression is extremely mild compared to normal Chess. If in normal Chess from 10 seconds rating list to 10 minutes rating list there is a 2 fold compression in ELO ratings, in Theban Chess it is only about 5%. This would mean that the ELO value of doubling in time control also decreases very mildly, and to VLTC Theban Chess might become more sensitive to engines' strengths than normal Chess. For folks interested in this variant, here is an EPD opening suite of 600+ Theban Chess openings.

The game can be played in Cutechess, LittleBlitzer and Arena 1.1 (probably in WinBoard too, but I didn't check).
