What do you mean with "standard pgn"?
The '[%clk ...]' syntax is THE standard for storing time information in a pgn file, I'm not aware of any other published standards.

With the intent of improving pgn4web a new "download in PGN format" feature will be added to it. While I appreciate the positive intent of contributing to the pgn4web project, please do not make public statement that could imply you have anything to do with what will happen with the pgn4web project...

If FIDE rules allow continuation of a game after a 'FIDE-illegal' move (a more accurate term would be 'illegalisable move'), then it should be possible to record the entire game in a homogeneousway. Why do you think it is important to know that an invalid move was made by accident or by conscious decision. From recorder point of view this is irrelevant. Because both under old A4.2 both under new A4.2 "illegal move shall stand" can happen, this is not a new problem at all.
