I would just print a warning on stderr that the behaviour of merge has changed. A good name for the old behaviour would be "update".
The help string and the man pages have to be updated too.

Of course DTM from starting position still is 46 Yet now made a complete .pgn with comparison of the author's solution and freezer's database of the starting position from first to 35th move. It seems this can be easily solved by constructing a TB. Only about 10 million positions to consider (assuming that after the white king moves to f1 the configuration of 7 pieces in the lower right corner is never touched).
