I just updated the linux folder with a gcc static compile that works in older distros like CentOS 6.

Congratulations. 85 elo is a nice improvement.

Gaviota is soon going to catch up with DiscoCheck 5.2. I'm running a test now, and the elo difference seems to stabilize around 70 elo (tc=60+0.5 hash=64 1CPU).

But what worries me though is the diff stat:

I think you really need to start cleaning and simplifying your code if you want to make significant progress in the long run.

To give you an idea, DiscoCheck only consists of 29 files and 3472 lines of code (5052 lines in total including blank and comment). Granted, it's not SMP and doesn't including PolyGlot parsing code, but still, a clean 3000 elo engine should hold within 4000 lines of code IMO.
Theory and practice sometimes clash. And when that happens, theory loses. Every single time.

I think there are still Linux/Windows issues with the ini file format - after editing in Windows notepad, the line spacing etc is lost.
